As of tonight, Opera 12.16 (old, I know, I'm waiting until Otter's mature) is not rendering the notes. No idea why -- they simply appear to have no place in the DOM, at least none that Firefly can highlight on the page for me. Chrome 34.0.1847.137 seems to be able to do it still.
EDIT: Note rendering in Opera 12 appears to be operational again as of 2014-05-16 14:47 UTC.

I use the Danbooru Downloader, and I noticed lately that the pics aren't saving the way I want them to. The add-on is set by default to create folders based on copyright, using crossover only if more then one copyright tag is detected. For some reason, even if there's only one copyright tag the pic gets sent straight to the crossover folder. Its behavior might have something to do with the way Danbooru operates now, so is there any way for me to fix it?

The way Danbooru handles tag categories hasn't changed in a while so it sounds like a bug with this "Danbooru Downloader". You might want to contact its developers.

I was afraid of that. Just so you know, I'm using the add-on. Not the application that happens to share the same name. Got updated either February or March. I look at the Danbooru folder and it seems the problem started either on or after the 14th of this month. Madoka pics go straight to the Madoka folder but right now it goes to crossover despite the absence of characters from other copyrights. Weird. And very annoying. The pics are a mess now.

Using the built-in auto-complete now instead of DanbooruUp (disabled & restarted).
Every time I use TAB to enter a tag, it's added twice.
Not a huge problem, but still annoying.

Selecting a tag from the dropdown list with keyboard, then using TAB enters both that tag AND another tag in the list.

You probably still have DanbooruUp's autocomplete enabled. The second tag getting added is from DanbooruUp, and the first is from Danbooru's built-in autocomplete.

Can't seem to find CubeKnight's (the one who made the add-on) contact information. The glitch is either inconsistent or has no idea what the fuck. I choose to save a Pokemon pic and it goes straight to the Pokemon folder, as its supposed to. Hell, it autocreated said folder! I try to save another pic with the Pokemon copyright and it goes to the crossover folder. Assuming the developer is reading this, PLEASE fix this!!
Is Firefox 3.6.28 not supported anymore?
Several days ago notes stopped showing up, also there is no way for me to edit tags now, images that have blacklisted tags aren't being hidden, and many things are broken in general.
Is getting a new version of Firefox (or using another browser) the only option?
