In a clip she says she won't be using the name "Monarch" anymore, unless it's in lore videos, I did propose we could use her username "AmaLee_(vtuber)" when I posted that clip

Since she could always leave VShojo, such a qualifier could always change. Going with Rodent's proposal seems most sensible.

You're mostly right - it makes no sense to reverse this for indie VTubers when they have a copyright qualifier. However, it does make sense when their qualifier is just _(vtuber). It should go character_(costume)_(copyright) or character_(disambiguation)_(costume), and _(vtuber) is a disambiguation qualifier, not a copyright.
Imagine a video game character called David McDavid, who is a stupid buffoon with no idea he is in a video game. Completely unaware of the headache he is causing for wikis and archival websites, he names his dog David McDavid after himself because he is a narcissistic goblin dumbass man. David McDavid has over four thousand posts, but David McDavid's dog David McDavid only has three hundred. In this scenario, we would probably go with david_mcdavid and david_mcdavid_(dog).
Now imagine david_mcdavid_(dog) has two distinct costumes - a tattered doggy sweater from the first half of the game, and a brand new cape from the second half of the game that david_mcdavid makes by hand after david_mcdavid_(dog) survives a cancer operation (because actually, david_mcdavid turns out to be kind of an ok guy once you get to know him). We'd probably go with _(sweater) and _(cape) for the costume names, but what would the tags look like? At least for me, david_mcdavid_(sweater)_(dog) and david_mcdavid_(cape)_(dog) are dumb as hell when every single other tag like this ends with either a copyright or nothing. Looking at those tags, I'm left wondering which jackass made a game just called "Dog". In contrast, david_mcdavid_(dog)_(sweater) and david_mcdavid_(dog)_(cape) are far more intuitive and natural, and I immediately understand what they're for.
This same logic applies to indie vtubers. Just like david_mcdavid_(dog), bao_(vtuber)'s qualifier is not a copyright, it is the character's most defining trait being used as a disambiguation qualifier because their tag would be ambiguous without it. It's bao_(vtuber)_(1st_costume) because Bao is not from VTuber, she is a VTuber.

Bao (vtuber) is short for Bao (indie virtual youtuber), the copyright tag. If we wouldn't write Bao (indie virtual youtuber) (1st costume), then we shouldn't write Bao (vtuber) (1st costume).
It makes no sense to go from something like Monarch (Amalee) (Mafia) when a character is indie to Monarch (Mafia) (VShojo) when a character joins a company. The qualifier order shouldn't change based on whether the person is indie or part of a company.
If you don't know the character you might think Monarch (Amalee) (Mafia) means "Amalee" is the outfit and "Mafia" is the copyright, not the other way around. Consistently using character_(costume)_(qualifier) everywhere avoids this confusion.
