I've noticed lately that there are times when I'm searching for certain images and I come up with nothing - but not because there aren't any results. It's like certain images are hidden, but there's no "gold account" or "banned" notification on the page. I've been cross-referencing with Safebooru, and as far as I know, these images shouldn't have any tags I have blacklisted, either. Am I missing something?

Have you tried to check deleted images? Maybe they're there, but they're usually hidden in a normal search. You have to search with -status:deleted.

Or with status:any to make them appear... but if that were the problem they would be deleted on safebooru as well.

Aha, that seems to be the answer. I'll keep this in mind for future searches; thanks!
One more question: do images in the "deleted" archive disappear over time, or are they just essentially obscured? I notice they don't automatically show up in my own favorites either.
They’re essentially just obscured to prevent them from being uploaded again. You can search them too (with status:deleted), if you want, but they’re generally not as good as the approved posts and there’s some real garbage in there.
Btw, you can try to toggle the deleted posts filter in your Advanced User Settings and check if that gets rid of the “invisible” images.
