It´s pretty hard to tell if any character is identifies him-/herself as something other than the biological sex and I would say that the majority doesn´t know this. Also you shouldn´t be that mad about tagging a picture because of the sex, as it´s just there for searching reasons. If you think that a character identifies as a gender opposing to his sex, than you could also - while providing some source to this? - write it into his wiki.

We´re not here to talk about politics in tagging, as it is hard to tell what is what, so going for the sex than the gender is pretty easy for every new and older uploader and tagger. If it becomes a major thing, maybe a pool would be possible, as it is hard to tag the gender?

The problem would be, if there is a explicit dororo post with him/her, depicting genitals. Showing her genital, not seeing any boy-parts, you would instantly tag it as 1girl, as it is logical.

I think the cases of genuinely transgender characters in Danbooru pictures are rare enough to not be much of an issue right now.

However, I don't think it's as simple as tagging by sex. As hoshikawa_lily from a recent anime shows, a seemingly trans character can be labelled with their actual gender. (Except if a post shows that she has a penis. Then she would be a boy by tagging standards which is unfortunate, but it's not like tags were respectful to begin with.)

That's just one case, though. If trans characters get more representation in Danbooru artwork in the future then we will need to find a way to deal with it. What if the character is "in the closet" and presents as their birth sex? What if the character non-confidently identifies as trans but really doubts it other times? etc.

I think we need a clear definition of transgender for the tag. Genshiken Season 2 has a character that dresses female most the time, and even has some attraction to one of the male characters (along with most the female cast), but I'm not sure if they identified as male or female, because they made it seem like they identified more as a male with a crossdressing hobby. At least that's what I remember it as, having read it years ago. Most of otoko no ko seem to consists more or extremely feminine boys rather than someone who honestly identifies as female, while a lot of the reverse trap seems to consists of handsome/masculine females or girls who identify as boys for practical reasons, like Dororo or Kino from Kino no Tabi, or Naoto from P4, who was competing to be a detective and felt her sex was an impediment.
The circumstances are very broad, and it's not something that can be labelled with a "tag what you see" mentality.

The number of manga or anime I've seen with legitimate cases of transgenderism are pretty far and few in between. Not to say they don't exist, but culturally I think the Japanese tend to favor something close without actually delving into the topic

Somewhat related, but the 'tag what you see' rule isn't absolute. It's secondary to a general sense of objectivity (although what's objective might be defined subjectively).

At least in the case of someone like Dororo, where the gender isn't clear and androgyny is part of their character, but it's not a major spoiler to talk about their gender, it's not really a problem to just tag the gender. This isn't to say you shouldn't be careful in other cases, but it's better to deal with other cases as they come up.

It doesn't matter if the gender is clear or not. There are posts tagged otoko_no_ko where the character in question was unquestionably drawn as 100% female, with a tiny waist and a thigh gap, yet we tag them as boys anyway because you can't see a vagina. Yes it's a gaping hole in the TWYS rule, but we justify it as necessary for the fans who expect characters to be tagged this way and who will be impeded in searching for them otherwise.
