Oh wow this girl is quite the badass to be able to wield such a large sword.
Yeah I know there's a need for them but this guy is seriously an asshole to do that at that exact moment rather than wait for her to mourn for a bit.
Then again it can be used to somewhat emotionally influence her while she's like that so it's on a somewhat darker take smart move.
It might depend on how long it takes to do the transformation and the desperation of the human side at the moment. Presuming the abyssals are still actively eating people at that very moment, running around grabbing girls with unnatural hair colors that can do magic girl transformations and telling them to get in the fucking rigging, Shinji may be totally justified on a "to save those millions of people still in the path of the abyssal advance" basis.

And with what we have seen so far from this pool the abyssals just randomly pop up and attack especially since he has the time to randomly go places and find them more than implies they literally just randomly pop up at times to attack.
So if their not currently being attacked then it's likely over and done with already and here is this admiral pretty much asking her to do something she's not ready to make any sort of solid decision on yet while she's having a very important moment for her at this point.

And as you said, the Abyssals just randomly pop in without much warning. There's really no telling if they're just right on the other side of that rubble and they've got five seconds for Kisaragi to do a literal "drop Shinji in the cockpit" maneuver.
