Do tag searches against this count towards Popular Searches, and if so, should they...?
The reason I ask is because I've started tracking my favorite copyrights with the Atom feed which refreshes every half hour, but I don't want something like that to affect the search rankings.
No, it doesn't count, and IMO it shouldn't so as to not affect the rankings, as you say. The way it works is every search includes a bit of javascript that logs the search to http://isshiki.donmai.us/hits. So the atom feed and API usage don't trigger it. The code for it is here, here, and here.
Ah good, thanks...(ツ) I wasn't sure where the hooks were, or if I'd have to go scrounging through the Reportbooru Code.
